BOSIS FOR BOTH HETER AND ISSUR

If an object is a base for Muktza and Heter, it doesn't have the status of Bosis. We see this in the Gemara about an incence-burning-pot that have both wood (Muktza) and ash (Heter, since they can be used for covering spit) is not Bosis and you may move it as is. The Rosh asks why don't you need to spill out the contents and gather the ash by itself to move it (like we say by the rock in the basket of fruit, that you need to dump out the contents and put back the fruit before you move it?) He answers, since it's impossible to gather the ash without any small pieces of wood being mixed into it. The Bais Yosef says that this implies that if you only need the pot (and not the ash) you need to spill out it's contents and carry the pot by itself.

The Magen Avraham writes, that he brought in Simon 309 in the name of Tosfos, that you don't need to make sure not to carry the Muktza along with the Heter if it would be too much of a burden to move the Heter by itself. Therefore, you don't need to come onto the Rosh's answer. Even if you can move the ash separately, it would be too much of a burden to collect the ash by itself, therefore you may move it together with the wood.

The Elya Rabba differentiates, that in Simon 309, where the burden was to move the Heter individually (since if you dumped the soft fruit out, they would get ruined,) then you're allowed to move the whole basket together with the rock. In our case, where you'll eventually move all the ash together in the pot, but it's only a burden to collect the spilled out ash and return it to the pot, we don't consider that to be too much of a burden and you would need to spill everything on the floor and collect the ash by itself.

The Tosfos Shabbos says that he explained in Simon 309 that the Heter of carrying the basket with the rock was not that it was a burden to carry them without the basket, but rather because it may cause a loss. Since you might drop some of the soft fruit on the way, we don't make you carry the fruit by itself. Though you may take each fruit individually and assure that nothing gets dropped, on this Tosfos says it's too much of a burden forcing people to carry them individually to prevent a loss.

The Magen Avraham concludes, that if shaking out the contents to remove the Muktza would cause any type of loss, you don't need to do it, and you may move the whole basket with the Muktza in it.
